The rot goes through 2/3 of the joist (4 2x10 with 1x6 on each side) on the right side of the joist, approximately where the rot ends is the bathrooms vent pipe which is what makes this hard for me.

Re: replacing ceiling joists I'd leave what you have and just let them serve as collar ties. Assuming you have a few inches of ceiling height to spare, I'd frame a new ceiling with 2x6s and hang them off the wall's top plates with joist hangers intended for 2x4s. If the area damaged by dry rot does not have to bear weight, it's possible to restore it by trimming away any damaged wood and filling it in with a putty-like two-part epoxy compound that hardens in place and can be sanded smooth. These epoxy compounds sell for about $35-$70 a quart, or $100-$200 a gallon. I would just replace the amount of sill plate that is actually bad, maybe just a couple of inches past the bad area. I wouldn't worry about the little broken piece on the joist end or about the joist stopping 1/2" shy of the rim joist. I don't think the joist sinking an 1/8" is a major concern, although a bit odd.
